When I quit the game and restart it, I always start at Southern Shelf - Liar’s Berg, not at the latest save spot. Is this intentional or am I doing something wrong?
If you’re restarting your playthrough that’s just how it is. If you’re hitting continue it should start you at a fast travel station in the last map you were on. I hope I was helpful.
Well, that’s… wow. So I have to run through hours of the same content every time, over and over, unless I reach a travel station?

The only reason you should lose progress and start over at Liar’s Burg is if you reset the playthrough
This game doesn’t save your progress on a map when you reach a New-U Station, only your character’s progress (Loot, Exp and mission progress). Instead you always start at the last Fast Travel Station you saved on or the entrance of the area you just entered when you start your session.
Southern Shelf is a massive map so unfortunately you do have to reach the next area in one setting to not lose progress.

That explains it. Something similar happens with WEP. If you get to the point where the the entrance to Natural Selection Annex is on your right and trigger the autosave and quit, you will start at the beginning of the map. However, if you enter the Natural Selction Annex and go back to WEP and then save and quit, you will start from that point and not the beginning of the map. Like @BlackHeartV said, you will have to reach the next area.

Okay, so now I saved Claptrap and went on his ship to the next area. Is my game saved? Can I quit and not be sent back to the beginning and do all the bosses again? I kind of need to do other things.
If Best Minion Ever shows as completed and The Road to Sanctuary is now your active mission and you have traveled to Three-Horns Divide with Claptrap on his ship, you should be able to save and quit from that point and start in Three- Horns Divide the next time you play Borderlands 2.

Yeah, I can see why you’d say that. As someone that spend hundreds of hours in Dark Souls as the game I primarily played before BL2, it took a lot of adjusting to. Once you get used to it, it doesn’t really become that much of a hassle. The only thing that sucks is if you have to leave/stop playing before you’re done with a level, you’re SOL. In that case, I usually just leave my PS3 running - I hate doing that though since I’ve already had one crap the bed on me and I lost EVERYTHING. Thousands of hours over all the games I have, gone. It’s made getting into most of them again nearly impossible.
It’s a good and bad thing, but now I only ever play BL2 if I have at least an hour to dedicate to it. I find that on average, that’s the amount of time it takes me to clear a map if I take my time, explore it thoroughly, and clear every single enemy. If I think I can’t completely clear a map, I don’t start it. If I have about 20-30 minutes left that I can play, I just knock out side missions that I know to be shorter. You get used to it eventually. Also, like someone else said - Southern Shelf is a massive map. You’ll find this to me less of a problem on most other maps.
Just remember to never leave the game before completing a mission and you’ll be fine. Generally, after completing a mission and turning it in the game will leave you where you’re supposed to be to continue. It really isn’t as convoluted as it may seem to you right now. It’s actually pretty simple. Keep in mind that story missions usually take a longer time to finish than side missions, so If you know you won’t have at least an hour to finish a story mission, don’t start it. You can accept it, but don’t do any work on it. Not every map is like Southern Shelf, though. A couple of other big ones to remember are the Wildlife Exploitation Preserve and Hero’s Pass. The save system never really bothered me, but I’m the type of player who can’t leave the session before finishing what I’m doing and reaching a natural stop point.
Straying a bit OT but I would love a manual save system of some kind in single player. I can see how this would be problematic in co-op but I’ve lost count of the times I’ve had half an hour to spare but put off playing because I might not finish the current mission.
I think the rule is: when you save the game remembers which map you’re in, and where you entered it; when you continue it will place you in that map, where you entered it, with your mission progress intact. (Enemies you’ve previously killed in that map will generally re-spawn, though.)
It prevents people abusing the system by saving near a chest and opening it over and over with no challenge. It’s only really a problem in the larger maps.
